  The innovation of the eukaryote cytoskeleton enabled phagocytosis, intracellular transport and cytokinesis, and is responsible for the diversity of eukaryotic morphologies. Still, the relationship between phenotypic innovations in the cytoskeleton and their underlying genotype is poorly understood. To explore the genetic mechanism of morphological evolution of the eukaryotic cytoskeleton we provide the first single cell transcriptomes from uncultured, free-living unicellular eukaryotes: the polycystine radiolarian Lithomelissa setosa (Nassellaria) and Sticholonche zanclea (Taxopodida). A phylogenomic approach using 255 genes finds Radiolaria and Foraminifera as separate monophyletic groups (together as Retaria), while Cercozoa is shown to be paraphyletic. Analysis of the genetic components of the cytoskeleton and mapping of the evolution of these to the revised phylogeny of Rhizaria reveal lineage-specific gene duplications and neofunctionalization of α and β tubulin in Retaria, actin in Retaria and Endomyxa, and Arp2/3 complex genes in Chlorarachniophyta. We show how genetic innovations have shaped cytoskeletal structures in Rhizaria, and how single cell transcriptomics can be applied for resolving deep phylogenies and studying gene evolution in uncultured protist species.

  Several Planktothrix strains, each producing a distinct oligopeptide profile, have been shown to coexist within Lake Steinsfjorden (Norway). Using nonribosomal peptide synthetase (NRPS) genes as markers, it has been shown that the Planktothrix community comprises distinct genetic variants displaying differences in bloom dynamics, suggesting a Planktothrix subpopulation structure. Here, we investigate the Planktothrix variants inhabiting four lakes in southeast of Norway utilizing both NRPS and non-NRPS genes. Phylogenetic analyses showed similar topologies for both NRPS and non-NRPS genes, and the lakes appear to have similar structuring of Planktothrix genetic variants. The structure of distinct variants was also supported by very low genetic diversity within variants compared to the between-variant diversity. Incongruent topologies and split decomposition revealed recombination events between Planktothrix variants. In several strains the gene variants seem to be a result of recombination. Both NRPS and non-NRPS genes are dominated by purifying selection; however, sites subjected to positive selection were also detected. The presence of similar and well-separated Planktothrix variants with low internal genetic diversity indicates gene flow within Planktothrix populations. Further, the low genetic diversity found between lakes (similar range as within lakes) indicates gene flow also between Planktothrix populations and suggests recent, or recurrent, dispersals. Our data also indicate that recombination has resulted in new genetic variants. Stability within variants and the development of new variants are likely to be influenced by selection patterns and within-variant homologous recombination.

  Leakage from CO2 storage areas is likely to affect the microbial communities in the overlaying sediments. We have conducted a baseline characterization of the microbial communities present in the surface sediments overlaying the Johansen formation, a potential site for CO2 storage, using metagenomics. We detected six abundant potentially CO2 fixing strains (e.g. Nitrosopumilus maritimus SCM1) as well as key genes for CO2 fixation pathways (e.g. the reductive tricarboxylic acid cycle and the Wood Ljungdahl pathway). Assuming this fraction of the community would increase in case of CO2 leakage; this information could be used as part of a surveillance project.

  We have isolated cells of unculturable radiolarians from marine coastal waters. Individual cells were subjected to single cell whole genome amplification (SCWGA) and gene-targeted PCR. Using this approach we recover a surprisingly large diversity of sequences related to the enigmatic marine alveolate groups 1 and 2 (MALV I and MALV II) that most likely represent intracellular symbionts or parasites of the radiolarian cells. 18S rDNA phylogeny of the MALV sequences reveals 4 distinct clades of radiolarian associates here named Radiolarian Associated Sequences (RAS) 1-4. One clade of both phaeodarian and radiolarian associates and one clade of only phaeodarian associates are also identified. The MALV sequences cluster according to host type, i.e. sequences from associates identified in radiolarians, fish, copepods, ciliates or dinoflagellates are not intermixed but separated into distinct clades. This implies several independent colonizations of host lineages and links a large diversity of MALV to radiolarian-associated species. This demonstrates that radiolarians may be an important reservoir for MALV, making them a key group for understanding the impact of intracellular symbionts on the marine ecosystem. This study shows that applying SCWGA on unculturable cells is a promising approach to study the vast diversity and interactions of intracellular eukaryote organisms.

  Radiolarians are marine planktonic protists that belong to the eukaryote supergroup Rhizaria together with Foraminifera and Cercozoa. Radiolaria has traditionally been divided into four main groups based on morphological characters; i.e. Polycystina, Acantharia, Nassellaria and Phaeodaria. But recent 18S rDNA phylogenies have shown that Phaeodaria belongs within Cerocozoa, and that the previously heliozoan group Taxopodida should be included in Radiolaria. 18S rDNA phylogenies have not yet resolved the sister relationship between the main Radiolaria groups, but nevertheless suggests that Spumellaria, and thereby also Polycystina, are polyphyletic. Very few sequences other than 18S rDNA have so far been generated from radiolarian cells, mostly due to the fact that Radiolaria has been impossible to cultivate and single cell PCR has been hampered by low success rate. Here we have therefore investigated the mutual evolutionary relationship of the main radiolarian groups by using the novel approach of combining single cell whole genome amplification with targeted PCR amplification of the 18S and 28S rDNA genes. Combined 18S and 28S phylogeny of sequences obtained from single cells shows that Radiolaria is divided into two main lineages: Polycystina (Spumellaria+Nassellaria) and Spasmaria (Acantharia+Taxopodida). Further we show with high support that Foraminifera groups within Radiolaria supporting the Retaria hypothesis.

  Conclusions: The method could be of great help to scientists in the field of molecular epidemiology of screening of large populations for known informative biomarkers of susceptibility, such as NAT1. Background Fast, cheap and reliable methods are neededto identify large populations, which may be at risk in relation to environmental exposure. Polymorphisms in NAT1 (N-acetyl transferase) may be suitable markers to identify individuals at risk. Results A strategy allowing to address simultaneously 24 various genetic variants in the NAT1 gene usingthe single sequencing reaction method on the same PCR product is described. A modified automated DNA sequencing using only one of the sequence terminators was used to genotype PCR products in single-track sequencing reactions of NAT1 and was shown to be universal for both DNA sequencing using labeled primers and labeled nucleotides. By this method we detected known SNPs at site T640G, which confers the NAT1*11 allele with frequency of 0.036, further T1088A and C1095A with frequency of 0.172 and 0.188, respectively and a deletion of TAATAATAA in the poly A signal area with a frequency 0.031. All observed frequencies were in Hardy Weinberg equilibrium and comparable to those in Caucasian population. The single-track signatures of the variant genotypes were verified on samples previously genotyped by RLFP. Conclusions The method could beof great help to scientists in the field of molecular epidemiology of screening of large populations for known informative biomarkers of susceptibility, such as NAT1.

  The standard procedure for assaying DNA polymerase activity involves use of DNase treated DNA ("activated DNA") as a primer/template and incorporation of radioactive nucleotides into DNA (1). Measurement of acid-precipitable radioactivity relative to total radioactivity allows calculation of the amount of nucleotides incorporated and the number of enzyme units present (one unit of DNA polymerase activity is conventionally defined as the amount of enzyme that will incorporate 10 nmoles of nucleotides during a 30 minutes incubation). However, use of radioactivity is restricted and discouraged in many laboratories, and there is a general trend away from radioactivity-based techniques. For DNA polymerases, a commercial assay based on ELISA detection of digoxigenin-labelled nucleotides incorporated into newly made DNA is available (Roche Molecular Biochemicals, Cat No. 1669885). Also a fluorescence-based assay for DNA polymerase holoenzyme, based on the specific reaction of the dye PicoGreen® with double-stranded DNA, has been published (2). We have modified this procedure to make it suitable for less processive and complex DNA polymerase systems. The method described here allows quantitation of polymerase activity in preparations of family A and B polymerases at reaction temperatures between 37 and 72 °C, exemplified by the Klenow fragment of DNA polymerase I from E. coli, Taq DNA polymerase and Vent® polymerase.

  Members of the Rab protein family play essential roles in vesicle fusion during protein secretion and represent highly conserved GTP binding proteins. The Saccharomyces cerevisiae Sec4p and Ypt1p, promoting vesicle fusion at the plasma membrane and in ER-Golgi transport, respectively, are among the best characterised yeast members. We have here cloned the Pichia pastoris SEC4 homologue using a S. cerevisiae SEC4 probe. In addition we isolated a crosshybridising clone encoding another Rab-/Ypt-like protein. The deduced full-length Pp Sec4p comprises 204 amino acid residues with an over all identity of 64% to the Sec4p from S. cerevisiae and 72% to the Candida albicans Sec4p. The YPT-like gene encodes a 216 amino acid residue protein showing highest similarity to the S. cerevisiae Ypt10p and Ypt53p. Both Pp Sec4p and the Ypt-like protein carry a -Cys-Cys C-terminus, indicating that these proteins are targets for geranyl-geranylation by a type II prenyltransferase.

  Protein disulphide isomerases are multifunctional proteins belonging to the thioredoxin superfamily of protein-thiol oxidoreductases that have two double-cysteine redox-active sites and take part in protein folding in the endoplasmic reticulum (ER). We have used a Saccharomyces cerevisiae PDI hybridisation probe and report here the cloning of a Pichia pastoris genomic DNA fragment (2919 bp) that encodes the full length of a putative protein disulphide isomerase (PpPDI). The deduced protein sequence consists of 517 amino acid residues with a calculated molecular weight of 57788 and pI 4,4. It contains the two characteristic redox-active domains of the PDI-type -CGHC-, separated by 338 residues, and there are two potential N-glycosylation sites. The N-terminal end forms a putative signal sequence, and a possible calcium binding domain is represented by an acidic C-terminal region. Together with an ER retrieval sequence at the C-terminus, -HDEL, these features indicate that the gene encodes a redox-active ER-resident protein disulphide isomerase. The cloned fragment also encodes the C-terminal part, 142 amino acid residues, of a putative mitochondrial ribosomal protein and the full length of a 127-residue conserved hypothetical protein.

  Known polymorphisms in the GSTP1 are point mutations in codon 104 and codon 113, possibly leading to changes in the kinetic properties of the enzyme and a repeat of ATAAA in the 5´ untranslated region (Smith et al. 1995), immediately upstream of an extensively methylated CpG island (Millar et al. 1999, Millar et al. 2000). Here we report that the repeat in the AT-rich area of the 5´ untranslated region is further degenerated by insertions of CAC, ATT, AAA and other motifs. The sequence alignments of the different allele sequences showed that in addition to the previously known repeat motif, there is a deletion of A and an insertion of ACACAA (also appearing in a sequence submitted to the GeneBank database, HUMGSTP1G Accession Nr.M24485), ATAA or ATTAA instead of ATAAA, as in allele E. Many of these alleles cannot be distinguished by size alone as allele A and C, B and L and D and H have the same length, and therefore the repeat has not been precisely characterised until now. In order to characterize the allele frequencies in larger control population we developed a fast heteroduplex analysis protocol. Simple electrophoretic run of PCR products in short polyacrylamide gels revealed the existence of 23 genotypes in Norwegian population based on different mobility of the PCR products of the different alleles as well as the formed heteroduplexes verified by DNA sequencing. The existence of distinctive degenerated alleles was also verified using three AT (Ataxia telangiectasia) families. Samples from father, mother and a child from each family revealed Mendelian inheritance of the variant alleles.

The various approaches for allele discrimination are formally systematically divided into (i) enzymatic approaches, in which the properties of different enzymes to discriminate between nucleotides are used (restriction enzymes type II, Cleavase and Resolvase, DNA polymerase, and ligase); (ii) electrophoretic methods, in which the allele discrimination is based on the difference in mobility in polymeric gels or capillaries (single- and double-stranded conformation assays, heteroduplex analysis, and DNA sequencing); (iii) solid-phase determination of allelic variants, including high-density oligonucleotide arrays for hybridization analysis, minisequencing primer extension analysis, and fiberoptic DNA sensor array; (iv) chromatographic methods such as denaturing high-performance liquid chromatography (DHPLC); (v) other physical methods of discrimination of allelic variants such as mass spectrometry (mass and charge) or fluorescence exchange-based techniques; and (vi) in silico methods such as high-throughput analysis of expressed sequence tag data. The most frequently used techniques and instrumental settings applied in different combinations are described, and other methods that are less broadly used but have interesting potentials are discussed.

  The present work shows that single sequencing reactions analyzed on an automated DNA sequencer can be an efficient way of screening PCR products for known mutations. We have analyzed a mutation in exon 10 of the human aromatase gene and show that an unambiguous genotype could be elucidated in more than 90 % of the analyzed samples. Compared to analysis by full sequencing, 4 times more samples can be analyzed per gel, so that the sample capacity of the gel is approaching that of alternative gel-based methods for genotype analysis. Unlike many of these, the method offers direct identification of the variant sequence position and on-line analysis without the need of post-electrophoretic processing of the gel.

  The effect of a SNP in exon 10 of CYP19 on tumor mRNA levels and splice variants were studied and correlated with clinical parameters and risk of breast cancer. In the vast majority of breast cancers, the estrogen levels modulate the tumor growth and depend on the activity of CYP19. Patients (n=481) and controls (n=236) were genotyped by T-tracks in a single sequencing reaction (SSR). The frequency of TT genotypes was significantly higher in patients versus controls (P=0.007) particularly among those with stage III and IV disease (P=0.004) and with tumors larger than 5 cm (P=0.001). A significant association between presence of the T allele and the level of aromatase mRNA in the tumors was observed (P=0.018), as well as with a switch from adipose promoter to ovary promoter (P=0.004). Previously, we reported a rare polymorphic allele of CYP19 (repeat (TTTA)12) to be significantly more frequent in breast cancer patients than in controls. Here we describe another polymorphism, a C ¿ T substitution in exon 10 of the CYP19 gene which is in strong linkage disequilibrium with the (TTTA)n polymorphism but with higher frequency of the variant allele. Our data suggest that the T-allele of the CYP19 gene is associated with a 'high activity' phenotype.

  Eubacterial family A DNA polymerases are proteins with a single amino acid chain arranged in three domains. In E. coli DNA polymerase I, the most extensively characterized enzyme in the family, the N-terminal domain is associated with a 5'-3' exonuclease activity whereas the central domain is responsible for the proofreading 3'-5' exonuclease activity and the C-terminal domain for the nucleotide polymerizing activity. The N- and C-terminal domains and the associated enzymatic activities are generally well conserved in the family, whereas the central domain shows less sequence conservation. Comparing Taq DNA polymerase with the E. coli enzyme, for example, shows 31 % identical residues in the N-terminal domain and 48 % in the C-terminal domain, but only 14 % in the central domain. The corresponding proofreading activity also lacks in several family members, such as Taq DNA polymerase, B. stearotherophilus DNA polymerase I and S. pneumoniae DNA polymerase I. This has lead to the proposal that the ancestral polA gene only contained 5'-3' exonuclease activity in addition to its polymerase activity, and that the proofreading 3'-5' exonuclease activity more recently has been recruited into the gene in some eubacteria like E. coli. We have cloned and sequenced the polA gene of Chloroflexus aurantiacus, a green nonsulfur eubacterium which branched off early during eubacterial evolution. Comparing with the E. coli sequence we find that the central domain is almost as well conserved as the N-terminal domain (30 % identical residues compared to 33 %). In addition all amino acid residues and sequence motifs known to be important for the exonuclease activity are conserved. This may indicate that the ancestral polA gene coded for a protein with all three enzymatic activities, and that the proofreading activity has been lost several times independently during evolution.
